If you talk about direct connectivity, then only 4 railway stations, i.e. Mumbai, Delhi, Kolkata and Chennai (including all stations). However, if you want to know the best connected stations, I can add a few more stations in the list such as (not in any particular order) Bhopal Ambala Itarsi Nagpur Kanpur Vijaywada Bangalore Jhansi Hyderabad Ernakulam Vadodara Feel free to add in the list. Please note, these are the most connected stations, but not in league with the top 4. They aren't in line with the busiest ones either. Edit 1: Added Hyderabad and Thiruvananthapuram as per comments. Thing is they might be giving the design to the lowest bidder rather than an actual skilled and knowledgeable architecture firm, it's the case with most public buildings/spaces in India. When you do that you just get flimsy buildings with absolutely no regard for universal accessibility :/. I would however argue some metro projects (mostly in Delhi) are built in quite a sound way. Just need them to translate that vision to railway stations. More on reddit.com
