Based on their respective Wikipedia articles, I understand that both of these groups have very similar power structures and the same members (more or less). So with these similarities, what really does set them apart as separate entities?

In mob stories up to the 80's it seems like NY and Chicago and Detroit etc. all report to some nationwide organization who ultimately says how things go. Like a Murder Incorporated guy would have a bounty on anyone who broke a rule, no matter who they were, local boss, whoever, the organzation is bigger than that. On the Sopranos we never get wind of any higher authority than the NY five families. Even regarding making new members, they just say "New York opened the books." So like North Jersey is in New York's orbit and owes them some respect and loyalty to maintain order in the organization. There has to be a supreme commander at the top. And OK so South Jersey is in Philidelphia's orbit. But where is the national committee that is above any city's local mob? We never learn if they even exist.
